Using Flash to keep data

I am using Spartan sp650 board.
I am trying to store data in flash rather than the bit file for configuration.
I converted a raw data file to mcs file format, and then using impact dumped the file in the flash present on the board.
The problem is despite the fact that i can read the flash correctly, i am having the problem that the impact does not verify the file.
If the mcs file generated by the impact is verified through impact it gets verified easily.
The verification of the data converted mcs file shows that the chksum is correct, but still verify fails.
Is it something that impact can verify only those files that are generated by the promgen, or through impact.
Or only the files that are for configuration of FPGA can be verified.
