Is it possible to generate configuration microcode to replace Xilinx bitstream code? The idea is the configuration microcode will determine the functionality of a design and place it anywhere inside FPGA without going through compilation and synthesis process?

FPGAs are not like microprocessor and must be placed and routed to generate a bitstream to correctly set the 10's to 100's of million of bits that determine the entire functionality of the device.
Using a microcontroller to load one of several bitstreams for different functions is a something that is routinely done.
