I have two ML605 boards. I measured the 3.3V pins of the FMC LPC interface, however both boards show 0V at these pins. I also measured other power pins (2.5V and 12V) and these pins output the correct voltage.
Is there any jumper setting on the ML605 board which controls the 3.3V output on the FMC interface? I checked the schematic and hardware user guide, and it seems no. any suggestion?
Thanks.

My first guess is that you measured the wrong pin on the FMC LPC interface. The 3.3V on this connector is common with a lot of other logic and if it wasn't present then multiple peripherals would be non-functional.
Try probing C417 which is a decoupling cap for the 3.3V rail near the LPC interface on the back side of the board.
