Spartan-6 configuration lost during normal operation

On a prototype PCA with a Spartan-6 we are currently oberving the following issue:

During normal operation the DONE and INIT are both going low at the same time and the FPGA does not reconfigure itself automatically.
It seems that the FPGA looses it's configuration for some reason.
We are currently investigating the PCA for noise on the PROGRAM_B input and for noise on the power supplies of the FPGA.
Does anybody have additional ideas for this issue?

Many thanks for your help.
In the meantime we found the reason for the configuration loss:
we have a voltage drop in the FPGA core supply voltage.

Very occationally, noise on INIT_B and DONE can result in the same problem. Only see one such case.

If you cannot get any clue from PROG_B and power rails, you can monitor INIT_B and DONE as well.
