Cannot program FPGA repeatedly

I am able to repeatedly program a Spartan-6 FPGA in slave serial mode when I  log into a Embedded Linux running on Spartan-6 using Ethernet (using ssh)  but when I log in using the serial port I can only program it once. It says the DONE does not go High. I am using the same program in both cases. Could you provide any hints.
