Did you first "source" the tcl file with "source microblaze_mcs_setup.tcl" at the command prompt?
It has to be done every time you start the tools.

Does anyone know how to integrate .elf file from SDK into .bit file in ISE?
I followed tutorial where I implemented Microblaze processor and VHDL top module. I connected everything and when I try to downlaod .bit file to FPGA nothing happens. Like there is no C code to be run.

You can use Data2Mem command to update the .bit file (from ISE) with the .elf (from SDK)contents:
For example, to update my.bit with code.elf based on my.bmm, use the following command in ise command prompt:
data2mem -bm my.bmm -bd code.elf -bt my.bit -o b new.bit
This will create new.bit, which is initialized with code.elf file.

Thank you for quick reply. I tried the command and it creates new .bit file but again nothing happens. I have been working all day on this problem... do you have any suggestion for a tutorial maybe I missed some steps.
P.S. I used microblaze_mcs_bd.bmm from a ipcore_dir folder.
Thank you, best regards.
