I`am using Vivado 2018.3 and had created a simple design with the bare Processing System for Zynq-7000.
Implementation completes successfully, but gives a hundreds of warning messages like this:
[Designutils 20-3303] unexpected site type 'IOPAD' in HDPYFinalizeIO
What does they mean, and how to get rid of them?
In Vivado 2018.2 no such a warnings appears in the similar design!
Any advice would be welcome.

This is a newly created simple design, it takes only a couple of minutes to create it.
Just created another one to check - all the same, implementation generates almost 300 warnings of a type [Designutils 20-3303] unexpected site type 'IOPAD' in HDPYFinalizeIO.
I`am using xc7z007sclg225-1 device.

We have filed a CR to get the issue fixed in vivado for better messaging.

This solution is not acceptable. It gives no work around at all. It is all fine to say a CR is filed against the problem but to not give any work around leaves me just as stuck.
Can you please answer the question "How should the problem be fixed" ? The answer should address the situation for a fix today, not by saying it will be fixed when 2019.1 releases.

I have the same problem in Vivado 2018.3 with a design migrated from 2015.2 version. An explanation would be helpful.

Taking a look at the CR, this warning message will be removed in 2019.1. Based upon the test cases we've received with this warning, there is nothing that the user could or should do to prevent it.
