We wanted to change input clock frequency to MIG Controller as 250MHz. How can we do change input frequcy?

I would look at the KCU105 User Guide and start with the Clock Generation section:

There they talk about the clock sources, how they're generated, and gives a description on how to change them in the Programmable User Clock Source section. With this information you will be able to change the MIG system clock to 250MHz.
