Communication between two zc706 boards

Is it possible to interface two zc706 boards via their PCIe interface?

So I believe same kind of scheme may be implemented by using ZC706 board also. But I did not find any example application note  /reference designs for ZC706.

Yes; all you need is a cable/baseboard with two pcie edge connector receptacles on it and you are in business. Implement a root complex on one of the zc706s and a pcie endpoint on the other. Of course you need a lot of software support but if you implement linux on both systems, you are 90% there.

But can you please clarify that why do I need a linux OS on both the boards and not only one the board which is acting as the root complex?

actually you are right; it's relatively easy to design a pcie endpoint system in bare-metal.
