Hello!
We'd like to prototype a system using KC705 board. It has XC7K325T-2FFG900C on it. Product table under integrated IP blocks tells it has 1 PCIe hardblock and 16 GTX transceivers.
Is my undertanding correct, that PCIe link uses as PCIe hardblock, so GTX transceivers, i.e. if I setup x4 PCIe link, 4 couples of transceivers will be taken by PCIe and I will have just 8 remaining for other purposes?

Why not pull it up in the transceiver wizard in Vivado and check? There are 4 quads(4 transceiver pairs per quad) in that device/package. A x4 PCIE will take up a quad. You will still have 3 quads remaining which is 12 pairs.
