This is an issue with Vivado IP Integrator propagation of the clock frequency. A workaround is to first ensure that the "Input Clock Frequency (MHz)" in the MCS tab of the MicroBlaze MCS customization dialog is set to "Auto", and then.enter the following commands in the Vivado Tcl Console, before you attempt to validate the design:

set_property CONFIG.FREQ_HZ.VALUE_SRC PROPAGATED [get_bd_pins /microblaze_mcs_1/Clk]
validate_bd_design -quiet
set_property CONFIG.FREQ_HZ.VALUE_SRC PROPAGATED [get_bd_pins /microblaze_mcs_1/Clk]
validate_bd_design

Here you should replace microblaze_mcs_1 with the MicroBlaze MCS v3.0 instance name in your block design. Repeating the validation as shown above may not always be necessary, but won't do any harm.
