I'm doing a respin on a board that had theVREF pins of a Zynq Ultrascale+ unconnected since we were not using any Select IO standards that required VREF.  Just to keep things flexible, is there any harm in grounding VREF through a resistor even if we do not need to use INTERNAL_VREF?

No. If you don't need internal Vref or external Vref pin, you can just connect this pin to GND with a 500 ohm or 1000 ohm resistor, or leave it floating. Both are safe.
