I have just made a simple 1 number counter as follows...
process(clk_s, rst) begin if(rst = '1') then cnt_s <= (others =>'0'); elsif(rising_edge(clk_s)) then cnt_s <= cnt_s + '1'; end if; end process;
now see the image which shows the counter increment in double values...

I can think of two possibilities:
What clock are you sampling with?
You have a bitshift somewhere - either where you hookup to chipscope, or inside the analyzer itself where you grouped selected wires onto the full bus.

previously I was using different clock 100 MHz but now I am using 12 MHz clock for purpose of testing only since I am using chispcope acquiring frequency 12 MHz as well.
I cannot understand your ideas, can you explain in a bit detail.
