Hi,
In the 'ML605 Hardware User Guide' document, it says that only 78 differential user defined pairs are implemented. I understand that we can use only 156 I/O pins for general purpose, but I was wondering if those pins MUST be used as differential pairs. Can we use them as single-ended pins as well, i.e., can I use the FMC connector to transfer 156 independent single-ended signals?

The ucf and design files developed in such a way that they should beused as differential pairs.
If user wishes he can change carefully UCF definitions and corresponding design carefully. Please note that user has to do changes on own. User also has to design FMC daughter card on his own according to the requirement. User has to take care about corresponding IO standards and bank voltage.

The LA, HA and HB pins on the FMC connectors can be used as either differential or single ended connectons.
On the PCB that have been routed as 50 ohm single-ended transmission lines to minimize crosstalk between the P/N designations.
