Re: Which linux should I choose?

no difference between those two, I would go for a linux-xlnx 3.14 kernel.

I spotted some little differences concerning the available configurations in the u-boot git provided by Digilent (most of all for their own development board - like the Zybo).
No difference with what you call a "standard" Linux, it's like compiling for any other board.

Please care for the need of a u-boot and the use of a uImage (never used - seen a zImage on a zynq system yet):
compile your kernel with

make ARCH=arm CROSS_COMPILE=arm-xilinx-linux-gnueabi- xilinx_zynq_defconfig
make ARCH=arm CROSS_COMPILE=arm-xilinx-linux-gnueabi- -j4
make ARCH=arm CROSS_COMPILE=arm-xilinx-linux-gnueabi- -j4 UIMAGE_LOADADDR=0x8000 uImage

 compile u-boot-xlnx with

make ARCH=arm CROSS_COMPILE=arm-xilinx-linux-gnueabi- zynq_zed
cp u-boot u-boot.elf (for Xilinx SDK)
